Striker Steven Mukwala scored the equalizer with 10 minutes left on the clock.
Team captain Muhammed Shaban missed the match against Malawi because of suspension.
Victor Matovu and striker Hamisi Tibita made their first starts in the championship.
Uganda this finishes top of group A with hosts Zambia and Malawi both on 4 points.
Swaziland, who fell 1-0 to Zambia on Monday have one point from 3 matches.
Uganda also joins fellow team, Egypt at the semi finals.
